However, this must be happening to you due to the fact that you have friendly urls activated in your Joomla and link directly to a Joomla article.
A trick to avoid this problem would be to create a menu item that loads the article you want to link to. Once this is done, when creating the link, instead of linking to the article it links to the created menu item. So there should be no problem with it and the friendly url of it will be better.
If you do not want that menu item to be seen on your website, you can create a new menu, which you will not publish in any module, and add this menu item and others that you may need to it.
